If shipping fails on step 2, it will offer the client to proceed without shipping calculation and warn them it will settle later. To process this order you need to unprocess it > add shipping > reprocess it > charge the difference.
To fix this problem you need to make sure your shipping works properly. Usually if you have conflicting shipping (Ex: USPS on one item and UPS on another) this will cause it. You can request help in Skype to troubleshoot it, or if you prefer to have us properly set it up here is a link
